Computer virus removal

My computer was recently infected with a Trojan and all my efforts at computer virus removal failed. It so happened that I copied some files from my office computer which I needed for doing some work at home. I had to submit a detailed report on a project the very next day. I thought it better to take the files in my USB memory device so that I may work at home. Unfortunately I plugged in the USB without checking if the anti virus system was working or not.
